Can you please specify what problem you have with GSX at the gates?
If you don't like the default GSX vehicle positions at the parking positions, you can edit each parking in the GSX menu.
We had yet no trouble using GSX at LGRP.

The problem is that e.g. stairs, pushback truck etc are at the old gate numbers. So if you park at new gate 7, all the equipment is placed at the old gate, in the other end of the airport.
I know I can change by moving round in GSX, but in all other airport it is placed correctly from start, e.g. at LCLK.
I have been told it depends of the AFCAD file, and my AFCAD file seems to be from an old LGRP scenery, which is disabled.

That is correct. Sometimes an old - or other - AFD file conflicts with a scenery. I assume you used a previous scenery for LGRP before? Please make sure you remove all traces of that old scenery. Searching your hard disk, you should only find the files "AFX_LGRP_ALT.bgl" (in our FSDG/scenery/world/scenery folder) and "AFX_LGRP.bgl" (in our FSDG-Rhodes/FSDG-Rhodes/scenery folder). These are files from our FSDG-Rhodes scenery. Also please make sure that no other (potentially conflicting) addons are listed above FSDG-Rhodes in the scenery library.

GSX still uses the other AFD file. I'm not that familiar with GSX, but there should be a feature that forces GSX to rescan the available AFD files.

This one AFX_LGRP.bgl" (in our FSDG-Rhodes/FSDG-Rhodes/scenery folder) I don´t have. The posts above were written before we released the new versions. The file is now called 'AFD_LGRP_v5.bgl'.

It is in the location you installed the scenery in. You can choose a custom location in the installer.
If you don't remember, you can open the add-on.xml file in C:\Users\MYUSERNAME\Documents\Prepar3D v4 Add-ons\FSDG-Rhodes and find the location of the scenery folder.
But normally, you shouldn't bother about that file or any other scenery files, as long as the scenery works as expected. Do you experience any issues with the scenery?
EDIT: Your profile says you use P3Dv3. The problem discussed in this thread was about the P3Dv4 / P3Dv5 version.
